I think when you discover the internet you should be able to build "The Thrive Project", the implication being we live in someone else's simulation.

If the ability to build something like a matryoshka brain or mind uploading device/network is in the game, it could be called the Thrive project. A simulation where minds could finally thrive forever, unhindered by the laws of nature and time. It'd be pretty poetic really. |

What if, in society, if your cities' waste disposals are inefficient and trash piles up on the streets, the following can be rarely spotted in the scrap and garbage:
-Crashed X-Wing
-Front of Millenium Falcon
-R2-D2
-E.T. The game(some will understand this)
-Jar Jar Binks in carbonite

Here are some suggestions:
Microbe Stage:
- A rare spawn would be a hexagonal cell, behaving normally, wont be abble to evolve tough :/
- If you put your mouse over a bacteria for 4 seconds in a 1/5 chance there would appear "Heil Tomainia" ( such obscure reference, but if you can get it, it is cool )
- Small bacteria can spawn with the generators inside of them, a reference to the alpha phases. ( you wont be able to get them, tough )
Multticelular Stage:
- A structure could be discovered by your organism that looks like a giant pineapple
- In the sand you could find the writings: " Where is Nemo ? "
- If you get all the parts an achievement could pop up saying "You got... wait, this game has no achivements"
Aware Stage
- Spore references
- Revver Circon Fossil ( Forum Reference )
- Super rare biomes based on nuts Biome Suggestion Threads ( Are useless for the next stage )
Awakening Stage
- Rare chance of seeing flying dolphins
- Bones found in chains in a cave, whith a murdered creature bones on the floor ( Reference to Plato's Allegory of the cave )
- Monolit (2001)
Society and Industrial Stage
- PARADOX REFERENCES ANYONE? HOW BOUT IT?
Space Stage
- When in the galatic core hoovering the mouse over the black hole says "what you expected ? The Grox ? "
- Strage shaped plannets
Acension Stage
- When destroying planets/stars there is a chance ( 1/25?) of instead of the planet/star just desapearing, the death star apears and destroys it
- When looking at the galactical core, sometimes the profile pics/ photos of the developers will float off.

In microbe stage, the player may rarely find what looks to be a cloud of oxygen, but when the player swims over it, they get glucose. (Reference to that one oxygen emitter that emits glucose)
Edit: Planet "Thrive". A preset planet, like Earth, but home to organisms like the Disturbance, the ocean creature, the flying lizard, the alien giraffe, etc.

Fury Road: If civilization collapses after your species has invented land vehicles and your world (or a large region of it) is turned into a barren wasteland, there's a chance that these land vehicles will be salvaged and used in a Mad Max-esque post society.
