So from what I remember on the wiki, when you first begin Awakening you'll still be locked in Organism mode. But how would you know that you've begun the stage, what to do at that point and most importantly, unlocking the Strategy mode so that you can control multiple members of your species?

There's not a lot of information about that in the wiki, but if i had to guess the stage would start when your species starts communicating within themselves in a way not dictated by instinct.
What i mean with this is: some animals can growl to one another, for example to protect their territory and exert dominance and such, and the answer from the other animal would be based on their instinct, which in-game would be determined by the behavior editor, and would be pretty long-lasting, and inmutable, being "hard-coded" into their dna.
But on smart enough species, like dogs, words can be taugth, for example their names and basic orders, and this type of communication is different from the other one in the sense that it's more dynamic: it only lasts an individual's lifetime and it can be somewhat modified during it, because it's on the individual's brain.
With this type of communication, a pack of animals could develop a very primitive language of things like "follow me", "attack", etc. by for example having the alpha yelling random gibberish and observing the reaction on its pack. Overtime, it could develop in more complex frases, like "chase that cow while i hide behind this tree and ambush it", and eventually it would develop into a fully fledged language.

Oh lol, I typed up a signature long-winded reply last week but didn't submit it...
One thing is that we want to make stage transitions just-about seamless - so the beginning of Awakening stage would be very much like Aware stage, but with language, social complexity, tool use, etc, slowly developing. Over that time you'd still be able to evolve (perhaps less and less, over shorter and shorter evolutionary timesteps, to segue smoothly into the prehistoric civilization timescale).
Once technological and social change outpace evolution, then we might find it necessary to warn you that if you continue to evolve, other members of your species might just form civilization in the meantime. Maybe you'd have the freedom to start playing as that nascent civilization instead? Maybe your evolution would be cut short as soon as a more technologically-advanced group starts interacting with yours?

If that's what you're talking about. Maybe have like a popup or something?

Personally I think there's an interesting analogy between microbe -> multicellular and aware -> society. For example the following could apply to both.
So you start with a lone individual. Then you gain the ability to signal other members of your species, much as crodnu says, to cooperate with you but without the ability to control them.
Then there is a threshold moment where you move from controlling the individual to controlling the group, which is now tightly bonded. You can still go back and make edits to the individual in a limited way but the main gameplay is building the group structure and competing with other groups.

If I remember correctly, in the wiki, each stage has their own page, and their own transition explained there. I really liked what they came up with. Y'all should read it.
