Since this kind of applies to every stage past Society, I just decided to post it here.
I would assume that maintaining happiness among your City/Cities/Planet/Planets, would be in the game, so if that fell too far could the citizens rebel and form their own faction? And say if criminals escaped can they form Pirate factions? Granted, this would probably be hard to program but I could see it being in the game.

"Hard to program" Just look at Stellaris. They have such factions such as "Malcontent Slaves" and "Planetary Separatists." A better approach would be to have factions act more like political parties as well as rebels. For example, the "United Empire of America" would have the "Democratic Party", "Republican Party" and "Political Centrists." Right now it has the rebel group "Unsatisfied Liberals."

Yeah that would be cool. I think that your society would maybe (maybe as nothing is decided) be made up from a lot of subgroups and they would have different desires.
I think running a space empire which contains two different species should be very difficult. Though maybe there would be some good techs which help with integration (mind to machine to mind interface, for example, or real time translation).
