Will there be a type of flying allowed? And how will that effect later stages like Society stage and civilizations?

Yes, free flight should be allowed. Not temporary gliding, like in Spore, but free flight, like a bird. To be honest, I'm not sure what effect this would have later. They would still be allowed to fly as they did before, I presume. It would just mean that they could travel faster and any other effects flight might have.

Invertebrates get insect like wings, vertebrates could use limb wings. Both could also use a biological jet engine like the skewers from Wayne Barlowe's Expedition or air sacs with lighter than air gases inside them that let them float. Vertebrates could also use membranes that extend from their arms to their legs like pterosaurs.

just like anything else that evolves, of course. if you mean behavior wise, then they could be like a humming bird or a robin, and eat tiny organisms and from producers. or they could become something like a hawk swooping down from high up, or even something else that shoots a needle from far away, or a vulture, eventually getting smarter and smarteruntil they reach civilization and eventually getting to space.
