I was looking at Oliveriver latest post on the Dev forum GUI concerning vacuoles and whether they store a single compound or not and how this could work in game.
I decided to do some research and although there seems to be little out there on how specialized vacuoles are what I could find is;
Molecules too require entry tickets
Many proteins arriving at the cytoplasmic surface of the vacuole are synthesised by the membrane-bounded ribosomes of the rough endoplasmic reticulum and transported to the vacuole via the Golgi apparatus. In the Golgi apparatus they are given a combined ‘address label and ticket’ The ‘address’ part of the label on a protein directs it to the vacuole and the ‘ticket’ portion helps it gain admission.

Senescence associated vacuoles : During leaf senescence, chloroplast-containing cells of Arabidopsis and soybean form small, acidic, 550-700 nm in diameter senescence associated vacuoles (SAVs). These vacuoles have both a lower luminal pH, and different tonoplast markers, than the central vacuole. The SAVs of Arabidopsis label with a senescence-associated cysteine proteinase-GFP fusion (SAG12-GFP), and contain multiple proteases [26].

While these don't directly state that some vacuoles in a cell accept some chemicals that other vacuoles do not I personally infer that the cell 'chooses' which vacuole to store components in.
However nowhere could i find mention to any vacuoles only containing one compound which may help with some of the game mechanic problems you were thinking of. Maybe the player could choose in the editor to make the vacuole be able to hold one or multiple compounds thus still allowing for single vacuole cells.
The problem then becomes why would anyone create specialized vacuoles? Maybe some chemicals that don't mix well?
Anyway I hope this research is credible/enough to be of some help. I'm interested to see how this will turn out.
PS. As a player i prefer bars over pie charts as id rather know how much i have of something then the proportion i have of something, if you go with pie you would have to have fairly clear numerical overlays for the amount contained for each section which could be messy if you have 1% of something as the overlay will spill over to the next sections of the pie chart
