I know for the most part cells are round but you do get cells that have protruding bits. This however is not the case in thrive.
When you make parts extend i.e two extensions out the front the membrane automatically fills up the middle,
it would be cool if this does not happen as it would give greater freedom to create some strange monstrosity of a cell like a virus
or weird looking thing or even things that serves a certain purpose.
This is not a huge idea but it will have a big impact on what the cells look like, i think...

I assume it's an issue that'll get fixed at some point (since the filled space doesn't actually "belong to" the cell).

At the moment, it works exactly as designed and is more of a feature rather than a bug. There isn't much purpose in having folds and protrusions, but there are some funky stuff you can do with microtubules, so it might get in the game eventyally.
However, I'll give you the next best thing--pseudopods. It is planned to be able to stretch your membrane to move like an amoeba as well as ambush and engulf unsuspecting prey.

Will psuedopods be the next default? I was looking up amoebas today and they seem pretty basic as far as microorganisms go. They move around using pseudopods (players would need to actually evolve the flagella), they don't have mitochondria from what I can find (players would need to assimilate them). From what I can tell, amoebas have only a nucleus (plus ER and Golgi), and a vacuole. It'd be pretty nifty if the default player microbe is an amoeba with only a Nucleus and a vacuole, moved via pseudopods, and performed anaerobic respiration.

Some people have pushed for starting the game with no movement at all (i.e. you simply get carried by the currents) but I think that would be really confusing. Once we finish microbe stage I support starting with only a nucleus kernel and pseudopods. Compounds would then be stored in the cytoplasm.

Microtubules are really important and I think it would be cool if you could actually draw them onto your cell. This would allow for guard cells and the like.
