I guess that you won't be using compounds in aware, when you are a complex organism. So when and how is going to be the transition from " I have 2000 ATP, 500 glucose, 700 amino acids" to " I am hungry and thirsty, I need food and water"? It's going to be when you first have specialized digestive cells? When you start playing in a 3D environment? When you have a gut? Or when you start Aware?

I think it'll make more sense to transition to a different scale of nutrient intake when you specialize your cells.

I'm probably the odd one out on this, but I wouldn't mind looking at hunger and thirst in terms of compounds in the Aware stage.

In so far as I am aware, the Awakening stage (after the Aware stage) is the first "society" stage, at which point one relinquishes control of an indivdual creature. So the compounds would dissappear (to my train of thought) once you stop controlling that individual and make a society.

For Multicellular perhaps classifying them more generally as Proteins or Carbohydrates. Later on in Aware, they could simply be classified as "hunger" and "thirst".

As Atrox mentioned, the plan is not to remove compounds from the later stages, but for them to scale up as your organism does, so that you (and the game) only keep track of those compounds that are relevant to you.
The idea is that the game transitions smoothly from tracking the individual compounds you use as a cell, through more complex compounds as an animal (e.g.: meat, bone, vegetable matter), through to resources (e.g.: wood, metal, stone) in the society stages. Some compounds will exist in multiple (or all stages), oxygen and water being obvious examples.
