My idea is that, when you reach space stage and get advanced enough, you can make a device called a Mind Probe. When on a planet with awakening or above species, you can drop it on (If you place it on one that is below awakening, it'll lie dormant for quite a large amount of years). If a creature approaches it, the Probe will attach itself to the creature, and then will attempt to take control of the creature. If successful, the player will be given the option to take control of the creature at any moment they want to (They will have the option in the corner, or something like that.) This can be used to either mess around with the creature, take the creature to a ship from your (or possibly another) empire, and do what you wish with them. You could mess with the creature's empire, by doing stuff such as sabotaging research/ships, hindering their progress, committing crimes and such. Or listen in on conversations between regular citizens and people in high positions of power, which you can send back to your empire. Or, you could be even more sneaky, and actually take control of one of the P.I.H.P.O.P, so you can do it better and hear more.
But it can't be perfect. For example, if it is removed before taking control of the host, it deactivates permanently. The creature could then take it to the higher ups, who could use it to advance quicker, or reproduce devices like it for themselves. And if they figure out it was you, it will ruin relations a bit. Also, they aren't cheap, and if the host dies or is dying, you lose the probe. And machines latched onto creatures is pretty obvious as well.
But, there are things that could be done to prevent these.
The creature could then take it to the higher ups, who could use it to advance quicker, or reproduce devices like it for themselves.
You could update the design so that, if it is unsuccessful, it will self destruct, destroying the device and (hopefully) the host. You could also upgrade this, by making the explosion larger, more fatal, or non-lethal, where it will just wipe the mind of the hosts. You could also activate this at will whenever you like if successful, so you could, if you so wished, march into a densely populated area/anything in particular anyway, and then explode your host, essentially becoming a suicide bomber/Terrorist.
And if they figure out it was you, it will ruin relations a bit.
You could purposely make the design not look like the rest of you fleet, and like another empire/like nothing known, so that the other empire would get the blame.

Backup power/Failsafes, where the machine detaches from the creature, and moves about on robot legs, either going for one (or more) last kill, get another ship to come and retrieve it, or go and look for a new host.
