So these crossed my mind lately...mainly going to use Halo as an example for most of these things haha.
* Would it be possible to create some sort of "super-city?" (I'm thinking mainly something along the lines of High Charity from Halo, which was the size of a small moon.)
* Would inter-species alliances be possible, something akin to that of the Covenant? (Mainly asking because I would Belgiuming LOVE to re-create the Covenant in Thrive)
* I guess this one would be more multi-cellular based, but would it be possible to create a sort of parasitic species that could use other species and/or their technology to spread across the stars and galaxy? Basically the Flood.

I'm pretty sure all three will be possible in the future.
1) As long as you can sustain it, you could probably build a city as large as you like. This is the one I'm least sure about though. 2) You will be able to negotiate with other sentient species, and perhaps form alliances with them. 3) If you find some stray technology from some other civilisation, and you were intelligent enough, I'm sure you could use it.

Super cities - awesome, that sounds really cool. I really like the architecture in Halo I think about it a lot.
Interspecies alliances / mergers does also sound really interesting. It might lead naturally to a caste system.
Being a parasite is cool but if you are in control then what is the difference between that and playing as the species itself? If you are not in control then what is the gameplay?
I guess the for the flood the humans are kind of like food from which they make new humanoid lifeforms. They feed off them to grow.
The flood is also really interesting because it is a distributed super-consciousness (something like an ant-colony that got super smart) and that's something that is hard to put in to the game (how would the society stage work?) but is super awesome.

For the Flood i was kind of thinking of controlling it overall; like for example in the space stage assimilating species and the planets they have.
From an evolution standpoint, that actually is a pretty good question. I think switching between host-to-host (or, well, flood form to flood form technically) would probably work but also be pretty confusing and difficult.

I guess how it works now (there is a model for your whole species which you have some control over and then you play as an individual for their lifetime) does work for something like the Flood.
Take an ant colony as an example. You would have several "castes," Queen, worker, warrior etc (leaf cutter ants have 7 castes I believe) and then I guess you could choose to play as any one of those for the lifetime of that creature (though some might be quite boring, like being a queen and being fed all the time and just sitting there). The super consciousness things is a problem as how do the cells communicate if not chemically or electrically? Maybe it is possible for an animal to create a sufficiently strong electric field that they could basically have radio in their heads, which would work. Seems kind of doubtful though.
